Gerald Robotnik created Shadow after the death of his granddaughter Maria. Gerald created Shadow for the purpose of avenging Maria. He gave Shadow fake memories of a life that was never true so Shadow would carry out Gerald's wishes. When Sonic, Eggman, Rouge, Knuckles, Tails, and Amy accessed Gerald's journal in SA2, it read something like, I went insane after my granddaughter's death, so I completed a project called Shadow to avenge her.

 

I think it's a good thing Shadow got amnesia after falling from the Ark, because now he can get rid of all those fake memories and live a real life the way he wants to. It brings out the real Shadow.
